I was having the same issue...was starting to do a "me too" post and found:

Basically, you can set which vaults the browser uses by right clicking on the 1password browser icon and going into settings. Never knew that existed until now. I did stumble across many requests asking for the extension to mirror the quick access and/or main 1password app. Hopefully one day they will all be unified. :-|
