Sorry for the delay in getting back to you.
Since you're unable to delete the passkey from Chrome's password manager, there's no way to prevent it from being suggested. Chrome Autofill will offer autofill suggestions for any data stored in it.
As a workaround, you can create another browser profile and install 1Password for Chrome there.

I understand that you're seeing a prompt from Chrome to use a passkey to sign in to Microsoft sites and this issue doesn't occur in Edge.
It looks like you have a Microsoft passkey saved in the Chrome password manager that isn't in your Edge browser. You mentioned that deleting the passkey in the Windows settings isn't an option however, are you able to delete it from the Chrome password manager? Chrome's password manager will always offer autofill suggestions for any data stored even if 1Password is enabled as the default password manager.
You can check your Chrome passkeys by pasting chrome://settings/passkeys in Chrome's address bar.
